When the new season comes out, can we use our upgrade token to upgrade the 88 overall version of Jordan Botelho?

I believe the token says any S2 player, so per that I'd have to guess yes.

Same for me, but I have Carmona with Season 1 Token so you should be able to upgrade Botelho when they decide to fix the crash problem
